Usually the longer you play instruments the more that you begin to become comfortable with the mechanical motions.  Usually when you see a professional pianist play a piece they have practiced it before and the music in front of them is just for reference.  You get more comfortable with instruments over time and things become easier.  It isn't really about processing the notes as getting your body used to the mechanical motion of actually playing the notes.  Once you are more comfortable with playing something it isn't really about thinking anymore.
