What Is The Moral To The Story In How The Whale Got His Throat?

Your question is fine, but Kipling's Just So Stories don't really have  morals - they are more like comic explanations of things in nature. Maybe you are thinking of Aesop's fables? They all have morals. I suppose the whale story teaches us that strength can be defeated by cleverness, if you are looking for a moral.
