    Is this a trick question?
     - the pencils haven't been sharpened (good idea if they're playing without supervision, which would be a good reason you'd be asking such a question)
     - the child is using the eraser end
     - the pencil is being used on material that doesn't readily accept a pencil mark (also a good idea if there is no supervision)
     - the pencil is #4 or some hardness other than "soft"
     - the child would rather chew the pencil, and cannot make a mark with the pencil in his/her mouth.

It's probably because pencils are fainter than crayons and felt tips. Your 3 year old is probably too young and too weak to make pencil marks yet.

Or perhaps the pencils are thinner than crayons or felt tip markers.  Crayons are easier to grasp for a baby
