The real biological father has rights and the mother and her "boyfriend" have denied him his rights.  If he wants to pursue  his rights he can file a law suit, demand paternity testing and custody rights.  The courts will bring applicable charges against the mother.

Contact the Vital Statistics office or County Recorder's office in the County/City in which the birth certificate was filed. You could also contact the District Attorney's office for that county. You would need the mother's name, the father's name (as listed on the birth certificate), the child's name and date of birth.
And amended birth certificate would have to be filed but most likely would not be done until after paternity testing was done. And yes, both she and the the boyfriend have committed a crime by filing false government records.
