I called to pet store here in town and the told me to take the male out then this morning I found a page that said we could leave him in. Should we have left him and and will the mom go back to the babies? And can we put him back in to help?

It is normal that Hamsters do strange things when they give birth to young ones. Sometimes they eat their own babies when they find them in danger. So you should not get worried about that. In fact you cannot do anything. It is a good idea to keep the male Hamster away from female and its kids. That way mother's whole attention will focus on its babies and it will not leave its babies. Don't concentrate on people's views and that written paper. These things will do no good but confuse you.
