You don't say that the 3 way switches were disturbed or reconnected recently. So if the switches had been working previously it is bad connections. Remove the cover plates and carefully watch the switch while they are being turned on and off. Is there arcing or a sizzling noise? If yes, turn off the power and check the connections. If tight, replace that 3 way switch.
If there are no loose connections or arcing, replace the switch that causes the flicker. If still a problem, replace the other 3 way switch also. When you operate one 3 way switch, the current travels thru the other 3 way switch connections to make or break the connections to the light.

The wires are not hooked on the switch correctly. In a 3 way circuit, two wires , called travelers go to like colored screws on switch. The extra black wire goes to the third screw on switch. At one end that third wire goes up to light, on other end , the third will have 120 volts, so cut power to rewire. If it flickers, then a wire is on wrong screw somewhere. Probably a traveler on wrong screw.
