General Thomas Jackson, also known as Stonewall Jackson, was killed in the Civil War.  He is, perhaps, one of the most famous of all American generals, regardless of the color of his uniform.  General Jackson fought for his native state, Virginia.  Virginia, of course, was allied with the Southern Confederacy.  He rose to command an entire corps in General Robert E. Lee's Army of Northern Virginia.  Under Jackson's leadership, his corps moved fast and hit hard when on the battlefield.  Jackson's abilities, coupled with the inability of many Northern generals, represented a thorn in President Lincoln's side.

There are many others.  Consult the writings of Shelby Foote for more in-depth information on the Civil War.  Ken Burns documentary on the Civil War (and the companion book) is also a helpful tool of information.
