He was swimming in a pond yesterday. Tonight his ears are infected and his flaps feel fat and swollen. He's shaking his head. I just cleaned them and didn't find any bugs or cuts.

Well, you should take your dog to the vet as soon as you can because the cause might be a hematoma. Some sort of allergy in ear. The doctor may give your dog some anti biotics and prednisone.
