To understand that supplement naturally in the body trans-end to the worked muscles or indiscriminately through out the entire muscular system, you first understand the digestion cycle. First the proteins go into the stomach from where in the form of amino acid they are supplied to the other parts of the body.

The brain decides that how much protein is required in a particular part. It is not necessary that the entire protein intake recovers the protein requirement of the worked muscle group only. It is possible that other parts are supplied with the protein too. But the amount is decided by the brain. In the worked muscle group, there is greater deficiency of the protein. So, more protein is given to the muscle group that had been worked out.

There is also a chance of working out another muscle group along the major muscle group you are working out. The example of this is the compound exercises which work on more than one muscle group. The deficiency of the minor muscle group is also fulfilled by the protein intake. So it is not necessary that one muscle group take all the protein intake energy. It is distributed throughout the body.
