I don't know about GX, but in the previous game, the game would end and you'd have to start from your last save. In GX, if you lose a story mode duel, you wake up from a dream and say something like, "Wow, that was a weird dream. I've gotta get going off to school...", or something to that effect. I've never lost a shadow game though, so I can't be sure.
