    If they are in different Partitions just format the drive. They do not matter unless you have only One primary partition and your booting config is saved on it.


    but before doing so, are you using Linux and Windows or only Linux or Only Windows?

    If Linux Check your GRUB config and if Windows check your Boot.ini config

    It would be helpful to judge the scenario with more info on your problem.
