If you want to keep the backup of your file then you have to copy it to the other partition (other than the one you are going to format.) Then you need to format the partition and you can also take a backup writing to a CD using a CDRW. Then you can format your system without actually removing the partition.
However, if you have only one partition you can take help of a CDRW to write it to a compact disk or you can use a pen drive to take backup. You can use another hard disk connecting to your system in order to take backup and then you can format your original Hard Disk. These are the ways. One of the most prominent way if your system is in network, is to take the backup of your important files to other system in the network.
